Well since the scratch is down to the plastic there's not much you can do to it. Except repaint it, replace it, or cover it up.

It sounds like you ripped through the Yamaha sticker at the bottom, no big deal to replace if you want. When you have a scratch that deep sometimes the easiest thing to do is replace the fairing. A body shop might have to fill and sand the scratch, then find the factory paint to match. That might cost more then a new fairing. Try looking on Ebay for one too. If you do decide to have it painted, try this site for the factory paint http://www.colorrite.com. I've used their Yamaha blue before and it's a perfect match.

Another thing you could do is cover it up. I know http://www.tricktape.com has 1 inch and 2 inch rolls of Yamaha blue vinyl tape. You might want to take a 2 inch strip and run it along the bottom of the fairing where you scratched it, and do it on the other side to match. Just an idea.

I've been able to repair major surface scratches by wet sanding with 2000 grit sand paper and then using mild compounds to buff (without a machine) out the sanding. But your problem sound a little bigger. So I won't get into the details about doing this.
